if I take the ferry from Caribou, NS to Woods Island with a reservation, will I have to pay the toll coming back on the Confederation Bridge?

Yes, if you leave PEI via the Confederation Bridge you will have to pay the toll at the bridge. 

There is an no fee option for one way travel on the ferry, but only on a first come first serve basis. To guarantee a spot on the desired crossing, a reservation must be made at a cost of $82.00.
